Zunheboto enjoys a sub-tropical highland climate (Köppen: Cwb), deeply influenced by its high altitude. The weather remains relatively temperate and pleasant throughout the year, escaping the sweltering heat of the Indian plains.

Summers (May to September) coincide with the monsoon season, bringing heavy rainfall, high humidity, and lush green landscapes, with temperatures ranging comfortably between 15°C and 25°C. Winters (November to February) are dry and chilly, with temperatures often dropping to around 2°C to 10°C, requiring heavy clothing. Frost is common on winter mornings.
