Jowai functions as the primary economic and commercial hub for the entire Jaintia Hills region. The city's economy is primarily driven by trade, agriculture, and government services.

Historically, the economy of the broader Jaintia Hills was heavily dependent on unscientific "rat-hole" coal mining and limestone extraction. However, following bans and strict regulations imposed by the National Green Tribunal (NGT) due to environmental concerns, the local economy has been shifting. Today, there is a growing emphasis on tourism, retail trade, and the marketing of high-value agricultural products from the surrounding rural districts. The cost of living in Jowai is generally lower than in the state capital, Shillong.
